Even ignoring the "evolved around something not on the planet" angle, a thousand years for the planet's life to dramatically evolve? What does Smith think Earth's fauna looked like in 1013 AD?
There's a small difference, though. Humans had been around for quite some time in 1013 AD. If humans had not existed on this planet prior to 1013 AD, I'm pretty sure the fauna would have looked a lot more primal. Also, in the movie we apparently broke the climate and left Earth with some terrible mood swings. Drastic climate changes creates drastic fauna changes.

Apparently, Planet of the apes,. but the apes all got into competitive weight lifting and steroid abuse, so now they're all @#%^s. Also, there might be a Pterodactyl or two, at least from the previews. I'm guessing scientologist Cretaceous park with bonus mammals went wrong!
Not sure where you're getting the steroid monkeys from. The trailers show baboons (which are monkeys, by the way, not apes) chasing Jaden's character. They don't look particularly oversized to me. The flying animal you see is a condor, which has a pretty impressive wingspan.
Movie looks meh, but the hate on M. Night makes for hilarious reading. People really don't like that guy, huh?
Edit: From what I can tell, having watched the trailers, there's nothing supernatural or alien-y about Earth in 3013. It just looks like Mother Nature took over after we dumped the planet for a new solar system. The only alien-y creature in the movie, from what I've read, is one the humans bring with them. It's not like humans left the planet for a thousand years and, boom, Earth turned into Pandora.
