I'm still looking for it. Perhaps these titles might help spark your memory.
Rock-a-doodle
Redwall
The Secret of NIMH
An American Tail
A few questions if you happen to remember. Was the film entirely animated Or were there some small live action? When the mouse came alive did he/she look like a real mouse or was he/she and animated stone/wooden mouse? Any idea about the time period of the film as in when did you see it (1970s, 80s, 90s?) and do you think it may have been any older than that?
You also might try http://en.wikipedia.org/wiki/List_of_fictional_cats or http://en.wikipedia.org/wiki/List_of_fictional_mice_and_rats.

It wasn't any of the movies you listed but The Secret of NIMH and Redwall were freaking awesome.
I'm fairly sure it was entirely animated, but not 100%. The mouse was very peculiar looking-- it had a strange tail that fanned out at the end I think. I think it also may have worn a small jacket or vest? It's all hazy. I remember it being very smoothly animated and it mesmerized me a bit because at that age I had never seen anything but rough "Made for TV" or classic type cartoons.
I've been scourging the internet too for clues. This is going to bug me even worse now until I find the answer. I hope somebody knows... I really wish I had made this on the OoT instead.
Edit: I'm a bit high now so I'm remembering stuff. I think the small creature was actually a rabbit, and not a mouse-- or rather, a hybrid of the two.
