I tanked through much of Ulduar and then got hacked. I had, however progressed with the rest of the community from 80 into raid gear, and through the raids... So, while some people had better gear, I was basically on par with everyone. I never had agro issues. I never had mana issues.
First issue-
Now, post hack, I have come back to my pally and I'm noticing some agro issues.
Has anything changed about how we generate agro?
Has anything changed about how mobs prioritize agro targets?
*Or is it simply that I'm grouping for heroics with people who are currently in Ice Crown - which is essentially 4 major raids above the level of gear that I have? (I suspect this)
Second issue
I've got Black Heart + the Libram from Emblems that gives you the 18sec of +200 Dodge and I'm noticing Mana issues. (I have about 6k and I'm using proper tanking buffs + Sanc)
Is all this dodge causing me to not get mana of B.Sanc?
Has anything changed with respect to our Mana?
*I know that Warriors and Druids have always complained that our mana essentially was like them starting with 100 Rage. So it's possible in my time away that they could have nerfed it.
Anyone know?

Pally threat was nerfed slightly. Not an enormous amount, but I would suspect your issues are largely to do with overgeared dps as you suggested.

More dodge would give you more mana from BoSanc. More dodge would result in less mana returned from Spiritual Attunement, but it shouldn't be significant. Divine Plea accounts for a lot of our mana return right now. It took me a little while to get used to timing it so that I had it available/ticking when I needed it. Heroics like VH and CoS where there tends to be a lot of scripted stuff/interim delays seem to be a bit hard on pally tanks in that regard. It's much easier to keep DP up for extend periods when you can move from one pull to the next with little/no pause.
If you're judging Wisdom, keeping BoSanc up and using Divine Plea appropriately, mana issues are few and far between for prot pallies.

Mana regen has not been nerfed.
Nothing has changed in regard to our mana, mana regen really isn't an issue as most Prot pallys only do 1/2 Spiritual Attunement. If you're having mana issues in heroics you simply need to pull more. As far as pally tanking in general, nothing has really changed except that Seal of Command is pro for trash/heroic tanking. Its so good I'm usually top dps in random 5mans by a large margin, averaging over 4k depending if the healer is 1/2 awake so i can pull 2-3 grp at a time. And the new 5mans make carrying a stack of glyph of holy wrath completely worth it too.
