A good Rogue won't lose to a Protection Paladin. It's very easy to just keep moving back and forth to and from the Paladin and getting the openers again and again until he is dead. A rogue that just stands there and tries to go toe to toe with the Paladin, yeah, he'll die from the Shield charges
Its actually a lot harder for rogues to beat prot pallys now that we have HotR(that procs SoV on hit) and near infinite maana because of BoSanc procs due to them dw'ing. If you spec'ed 30sec stuns, you should win every time.

I would wager that pally Prot is the absolute worst PvP spec in the game. A skilled almost anything should be able to kill a prot pally 1v1, except MAYBE rogues and DW wars.
PvP prot spec isn't too bad atm, been in a couple bgs where i've lead kills and damage. I just wear a mix of pve tank gear and pvp ret gear, somewhere in the 450def/100res range. With a couple buffs i'm around 2k ap and 16k hp which is pretty good dam for HotR. Best thing to do is not to try and solo anything(except other melee), stay with a grp, preferably one with a healer. In general try to go with offensive grps as many times opposing defenders don't have time to recognize that you're not ret until its too late. As most of our damage abilities are AoE, try and make sure you hit 2-3 players whenever you can. Judge justice on kiters to help out other dps with you, nothing better than making sure a resto druid can't run away:) But like any melee class you can be focused down stupidly easily if multiple range target you.
One of the bigger liabilities as prot spec is that you won't be able to solo any healer. You can burst them down the last 20% if you have all you cds and enough mana to use them all, but in general you want to focus on doing as much dam to opposing dps, esp other melee.
