Cower is used in instances; it prevents your pet from pulling aggro, though I can't think of many instances that a pet would pull aggro. The only time I could really think, is when you are trying to DPS an add (such as Curator's sparks, or Mana-Tomb Prince's orbs, etc) that you don't want your pet tanking. It is also useful if you are kiting mobs/objects and you want the said mob going after you (who is running around spamming shots while your pet chases and DPS's it). The pet will use cower, to reduce its threat, to make sure it doesn't get hit.
Prowl is used for mainly PvP; if you are a Night Elf, this combination can be deadly in the right applications. Get a cat, and go sit in some room, say a Tower in AV, or the Flag Base in WSG, or at the flag in a EotS/AB node, use Shadowmeld and Prowl, and wait for some poor sucker to come on by, not expecting an ambush. Two hunters doing this can really ruin someone's day; pick off the pesky healer before he can have time to throw heals on the DPS class with him, for example.
It could also have solo applications, if you are breaking into some cave/area with aggressive mobs, and you see a patrol that you don't really want to fight, shadowmeld and set your pet to prowl, and let the patrol walk on by.
