How does a Moonkin beat a BM Hunter? Bestial Wrath is such a pain for me. I can throw on HoT's and use Barkskin to out-heal the damage, but is there any other way? I also used Feral Charge to get some extra time away from the pet.
My main rule versus a hunter is to NEVER let myself get below 50% HP. If he starts Arcane Shotting my HoT's off, I'll spam Lifebloom until his BW wears off.
After he gets out of BW, I can kill him. I can War Stomp, Cyclone, Force of Nature, and so on, and easily defeat a Hunter. If he's got me down below 50%, I'm probably going to die if he kept his Intimidation. If I trinket, I still wasted time inbetween and have no Barkskin.
I don't know what to do in the second situation. Commonly, the Hunter will keep his Freeze Trap for AFTER BW, because FT just takes away from the BW duration. So he'll freeze me at 50% or less, then Aimed Shot me, combine with an Intimidation, and I'm very much screwed.
I can trinket Intimidation, but I still lose enough time to die.

i would say toss on a +armor weapon and just bear it up. feral charge like you said to make things harder for him and hit frenzied regen once your rage is pretty high. demo roar too, to lessen his and his pets dps.
after BW is done, shift out, barkskin, heal up, back to boomkin with the nuke weapon and go.
alternatively, if any LoS is available, just play the LoS game. the pets damage alone wont kill you, and if you can keep him off of you then you can make a lot of frustration for him.
another tip: growling or challenging roaring the pet forces the pet to attack you for a few seconds unless ordered to do otherwise by the hunter. if you see a frost trap come down, taunt the pet then step on it. unless the hunter is REALLY quick or knows whats coming, he wont be able to stop the pet from popping the trap before it hits you. voila: free trap dispel.

A nice thing to know when fighting BM hunters: They can't use beastial wrath if they can't see their pet! That means if you go out of line of sight of him when the pet is on you. You can safely kill it and he won't be able to use the ability.

That would work with only very dumb hunters.
