I copied out my macros to post on my guild's Hunter forums, and I thought I'd reproduce them here. Any and all feedback and critisms are more than welcome.

Opener - this will set Hunter's Mark and send in your pet with whichever speed boost ability it uses. If you accidentally mark the wrong mob, or if you are conducting a pet-pull, alt-clicking will abort your pet's attack. It will also auto-target any mob in front of you if you press it without a current target, so be careful.

One Stop Pet Care Shop - This will call your pet if it is alive but not present, revive your pet if it is dead, mend your pet if it is active, and dismiss your pet on alt-click. I bind this to W so that mend pet is very easy to keep ticking during a fight. I don't have Feed Pet in this because I use Fizzwidgit's Feed-o-Matic

DPS Shot Rotation - This will auto-target your pet's target if you are not in a group. I find this is very helpful in grinding, as you can loot a corpse after sending your pet to the next mob, then just start dpsing without having to make sure that you have retargeted the correct enemy. This also helps to avoid breaking your own traps, as your pet will automatically stop attacking a trapped mob and start chewing on something else. Spamming this will cast Kill Command whenever it is available, but will give you one of those "Ability is not ready yet" messages whenever it is not. Alt-click will cast Intimidation. Be sure to allow your autoshots to fire between clicks. It will open with a autoshot if you are trying to pull with a low-threat attack. I am considering replacing that with Arcane Shot(Rank 1). I added Arcane back into the rotation since the magic-dispelling buff was added. It remains to be seen whether this is worth it.

Oh No! - This macro will cycle through all of your defensive abilities should you get aggro you can't handle. I am an herbalist, so I use the Fel Blossoms, and I am not specced into Survival for Deterrence, so be sure you modify this for the abilites you have. Alt-click will cast Scare Beast.

Stings - This uses Scorpid Sting as the default (mainly because Serpent is very mana ineffecient, and Scorpid doesn't break traps). Alt-click will cast Serpent Sting. Control-click will cast Tranq. I have never found Viper Sting to be overly useful.

Fishing - Clicking this macro the first time will equip the Fishing Pole. Alt-clicking will apply the Bright Baubles fishing lure. Any subsequent clicks will cast Fishing. Right-clicking will re-equip your weapon. This macro is as long as it can be, so if you are going to modify it, be sure to watch your character count.

Mount - Clicking this will use a random flying mount. Right-clicking will use a random ground mount, and alt-clicking will use your Hearthstone. Clicking while on a flying mount will dismount. I have had some times where I click on this macro while on a ground mount, and it will try to put me on the flying mount - I haven't worked out that bug yet.

Mage Munchies - Similar to Regen, except with Mage Conjured food. If you are running with a mage that is handing out food and drink separately, alt-click will use only the drink. If I have no mage food, I use this as a one-click Prowl/Shadowmeld

Food and Drink - These macro will use a potion if you are in combat or food/drink if you are not. This is a nice visual cue for whether or not you are in combat. They will use the quest reward (skettis escort) if you have them, if not, it will use a crafted/dropped potion. The food one will also use a Healthstone on alt-click, but I generally put those in their own hotbar slot anyway.
