I just got the trial fire trousers last night from kara and I already have my t4legs. If I gem up the trousers and put a mystic spellthread on them, should I go with them and lose my t4 2 piece bonus or stick with my t4 legs?
Properly gemmed, I think Trial-Fire is better. The set bonus is kinda meh(I will admit, it's better for a frost mage than a fire mage).

Should I just throw in the +hit/spell dmg gems?
Depends on what your spec is for the gems. If you're lacking +hit, I'd use the +hit/+dmg gems in it. I have a fair amount of +hit and knew I'd keep these for a while, so I put a +12 Damage PVP gem and +9 Damage gems in it + epic runed thread.
Right now I am at 100 +hit. I wouldn't mind gemming like you said because I do need more stam. I only have a little under 7k health unbuffed and I know my guild wants more. I might sacrifice a little +hit to get some more stam.
i'd say keep t4 all though im sure you have already chosen
