Windowed mode will always affect all monitors since it's possible to drag the window to the other monitor(s) or across more than one (though performance would undoubtedly suffer).
I'm trying to make EQ2's color correction play less of a role by having it just use your desktop settings if all of the sliders are at default. This seems ideal as you already have your monitors configured properly for the desktop SMILEY
