For the final part of my Qeynos citizenship quest it tells me to find the catacombs in Nettleville Hovel, but I wandered around there and didn't find any grating that said catacombs.
I finally ended up going down some other grating (forgot the label), ended in some sewers I think, then some maze, then somehow swam outside the city, then back in, then popped back in North Qeynos.
But that obviously wasn't right because the catacombs part of the quest isn't checked off yet!

When it asks for the catacombs it is asking for the Downbelow , It took me 3 days to figure that out when I did my quest . Check your map for an ent to The DownBelow , that should be what you need . Later in the quest it will ask you to go get 5 coins from the catacombs and its the Downbelow that it is asking for as well . Sometimes you need to be standing right at a certin point to trigger the quest update.

That's correct. The catacombs run underground and connect most of the suburbs and the city of qeynos. The fist level of the catacombs in call The DownBelow and is accessible from if the city zones. The next level is called Vermin's Snye which is accesible from The DownBelow or from the Peat Bog. The final level is called the crypt of betrayal and is only accsible from a couple places inside Vermin's Snye.
