She had a disagreement with Alphinaud's path, so she split from him. Paraphrasing him, he said "our paths will cross again some day" so she will likely appear again later in the story, probably in the expansion. I'd even bet she becomes a villain.

I haven't finished the main story yet -- but knowing FF outlandish and oftentimes ridiculous plot-twisting storytelling I assume something along the lines of:

She defected to the Empire after she found out she was actually the daughter of Legatus Gaius van Baelsar (after he cut off her hand at the top of a very large vent). During her time in the Empire she killed hundreds of Eorzean soldiers and civilians. When finally confronted by your character in the duty finder she says "You'll never defeat me" more that once, then is swiftly brought to 0HP and a cutscene ensues when she still tries to kill you. Then out of nowhere her mother appears, a Moogle by the name of HappyFlowerFace, who shows her the error of her ways -- but wait -- it was a ruse all along. She defected the Empire to draw out her Moogle mother who is the person Truly in control of the Empire.

An final battle takes place then between you and HappyFlowerFace. During the fight HappyFlowerFace says "You'll never defeat me" more that once, then is swiftly brought to 0HP. A cut scene then takes place in which HappyMoogleFace says her part in the Empire is all just a ruse to draw out the true leader of the Empire who is--

I remember her leaving but I thought she returned during Cid's introduction in the church. Turns out it was the brother. They dress exactly the same...

I always thought they dressed the same because they're Creepy Twins (tm). Never got the incest vibe from them....
