I have several, but the one that consistently stands apart from the rest for me is Magus' Theme from Chrono Trigger.

I have to second the Magus theme. When you fight Magus for the first time, the song is timed to where "Take your best shot, if you're prepared for the void" is when the music "picks up", for lack of a better musical term.

Well I definitely have a few myself, obviously FFVII, FFXI, Tactics, Chrono Cross, Saga Frontier, and Legend of Mana. However I'll link a few of my favorites from non Squaresoft IPs.
On the top of my list would have to be the Alundra OST, Particularly the US Opening Theme (and accompanying movie). Not many games had this quality of music, especially Kline's theme, the child's theme, and the lake shrine theme. It was also interesting to note that the sad song they play when people die in Alundra was also the theme of some female thief character in Legend of Legaia. It was quite funny hearing that song in that game.
The Lunar Silver Star Story was also a personal favorite OST of mine.
I was going to think of more to list but I just got a certain email and died.

Chrono Trigger is my favorite overall RPG OST, but I think some of my favorite individual songs are probably in VII.
My favorite RPG track ever is the FFVI theme (Terra?). I used to turn on my SNES and just let the game run, that song just takes me on a nostalgia trip.
I like the metal Chocobo song. XIII-2 I think :))
Magitek Factory Music in FF6. So industrial and awesome.

I had actually forgotten how good the ending theme for VI was, and yeah i agree that FFT has a very amazing OST!

I came to the series late but really enjoyed it once I got started.
I credit most of that to the music, and I've found a consistency throughout the series. These guys are masters of setting the right mood for any situation.
I'm of course talking about the entire Ys series. Seriously.. whole thing. Doesn't matter what music you pick out from there, they're all excellent.
Here's an example of one of the less celebrated tracks that nonetheless conveys exactly the feelings you're supposed to be feeling at the point you're listening to it..

I remember being absolutely floored by this scene and the music that goes with it the first time I saw it.
