Anyone have trouble with this combo at 90? Lack of pulling or very good CC makes it rough on me, any suggestions?

Not one you'll like much. Most of the boxes I've seen with Shamans are Monks or Shadowknights in part because of the problem you're having now. Pulling.
Making a new toon to box with your shaman doesn't sound appealing I am sure but not sure what else to tell ya...

The SK's main advantage over the warrior especially when boxing is the puller and main tank being the same character = a major convenience. No switching between characters as your pull reaches camp or switching windows if boxing on the same computer. Should the SK overpull, he now has an instant aggro wipe FD AA available from lvl 85. I have an SK and Warrior similarly geared and even though the warrior has superior damage mitigation and noticeable edge in dps, the SK wins for boxing group content for its utility.

Well the warrior is my main and I'd like to be able to box most if not all HoT missions and group content. I'm starting to think this is not possible with the shaman. What would be best to pair with a war?

I would go Bard to accompany the Warrior then. A Bard would cover the pulling,CC and slowing. Not to mention the great overhaste,DPS increasing songs/melodies they can bring to any group. If you already have a shammy you could buff your Warrior and park the Shammy then bring in the Bard in place of the Shammy in your group.
The only issue with a Bard is the amount of time required to learn its class specific nuances.
